I just had an issue which came up with a change in physical topology. 
Pings worked fine, as did SMTP. DNS queries (both TCP and UDP) worked, 
but zone transfers (TCP) failed.

*My* problem was worked around by lowering the MTU on both ends to
1400. Could this be what you and Peter are seeing too?
